What is the smartest way to configure an inputs.conf file?

We use a deployment server to push out our config files, but we have several servers which house non-standard apps in different folders, and are difficult to configure via the deployment server.

Is there a way that I can automate this process instead of editing the inputs file every-time a new application is installed, or support teams want their logs into Splunk?
