Tibco Configuration for Redeployment

Hi 

We are using tibco BW in our company and we have did the configuration to monitor Tibco Processes by adding the java properties on the script file. However , when we redeploy the application the changes are overwritten 

My question is . 

is there a workaround we can do to make the java agent sitting added after redeployment automatically.
