Is there a way to set the useACK=true with a CLI? Can it be run as a remote command?

I'm not so sure about the CLI directly, but you should be able to curl yourself a REST API command from the command line using http://docs.splunk.com/Documentation/Splunk/latest/RESTAPI/RESTconfig#POST_configs.2Fconf-.7Bfile.7D...
