When I manually create a rest api stazna in resta_ta/local/inputs.conf and added the cookies = stanza, I see that it is not populated. How is that entry populated and what am I doing wrong?

Cookies can get written in 2 ways :

1) you can declare any cookies in the format key=value,key2=value2.....

2) Cookies are dynamically persisted to the cookies parameter in inputs.conf by the modular input's script upon receiving them in an HTTP response.
