How to collect custom command output with new fields in the the custom command output?

I've a custom command which appends new fields to the input to custom command, the custom command is working fine the out put from custom command is displaying in splunk web with new fields, when I collect the custom command output to another index the new files are not being added to the collected index. Anybody came this kind of issue and how did you fix this?
