If I remove edit_user as a capability from a Splunk role, will it impact their ability to edit their user preferences?
Is editing user preferences linked to any role capabilities in the first place?

It will not have any impact on the users own preferences. As per the documentation here https://docs.splunk.com/Documentation/Splunk/9.0.0/Admin/authorizeconf, it says "Lets a user create, edit, or remove other users.".
