Multiple applications for one IIS site for .Net agent

I have an IIS site that is tied to two applications. How can I configure the agent to assign the same IIS site to both applications. The support documentation only talks about assigning multiple applications to multiple IIS sites. Thsi is the error I get int he agent log

2016-10-11 23:06:14.6545 2000 AppDynamics.Coordinator 1 6 Warn ConfigurationManager There is a duplicate configuration specified for Site=[IIS Site] Path=/ Port=* in the .NET agent config.xml. Picking the first configuration.

As you can see, it only takes the first configuration.

Are they different AppPools or and or different virtual directory? If yes
you can do that. Otherwise not to my knowledge

It's only one site that services both applications and use same app pool.

Hello, 

I'm in the same situation. I' m curently evaluating AppDynamics to monitor all our Websites.

Our main websites (.net) use Sitecore platform, Sitecore works in a multi tenant architecture, therefore we have multiple websites running under the same IIS application pool. 

AppDynamics seems to be a great tool (very impressive) but so far, it didn't find a good way to manage this. 

I was hoping I missed something in the documentation...

should anyone has more info on how to deal with multi tenant applications, please let me know..
