We would like monitor the level of the queues and potentially the inbound/outbound rates from JMS queues in order to detect bottlenecks on our integration layer.

The JMS Modular Input is for consuming messages , not for monitoring the metrics of the Messaging Server.

What is your underlying Messagivg Server ? Perhaps I can suggest a solution.
