I am currently in process of migrating an index from the indexes.conf configuration file in one app to another app within the same Splunk Installation, there are currently no dependencies for that index, but I would like to make sure that from this migration of that simple index, taht I wont lose any already indexed data since obviously its the same Splunk Instance, Same name but different app.

So will I lose my already indexed data?

As long as it is pointing to the same location, you will be fine after a restart with that change.
